I'm not sure I understand the question. If you compose to PDF output (or one of its variants such as VDX), FusionPro creates the PDF directly, without any intermediate PostScript or EPS. The only time that an EPS to PDF conversion comes into play with a PDF-based output format is to convert EPS graphics.
If you compose to a PostScript-based output format and click "View as PDF" in the Composition Status dialog, then FusionPro invokes Distiller to convert the output from PostScript to PDF, but this conversion is not technically part of the composition.
