If you need to make a change to InDesign's static background then you can just re-export the InDesign file to your input pdf (template) file. It won't export any of the variable frames, just the static background. It'll keep the positions of your previous frames and all of your data. Also, make a copy of the input pdf file first, just in case it doesn't turn out the way that you want so that you don't lose your original.
