I'm not sure what you mean by "do a merge." How exactly are you using the PDF in question? Is it your background (template) document? Is it a graphic resource you're using in a frame? Also, when you are cropping the PDF, do you mean you're modifying just the Crop Box, or are you changing the Trim Box or another box?

If it's a resource, FusionPro generally uses the CropBox to determine which part of the PDF graphic to show. However, you can modify this with the pdfbbox attribute of the FusionProResource object. For instance:

  var r = new FusionProResource("mydoc.pdf", "graphic", true);
  r.pdfbbox = "MediaBox";
  r.pagenumber = 2;
  return r.content;

As you can see if you validate the rule, this property corresponds to the "pdfbboxtype" attribute of the <graphic> tag. You can also change the page number. Please refer to the Tags Reference Guide for more details.

If you're talking about the template (background) PDF file for your job, I don't recommend modifying the page boxes. The positions of all the frames on the page are based on the Trim Box.
