When you use the Crop tool, specifically which box(es) are you modifying? The Crop Pages dialog in Acrobat allows you to set the Crop, Trim, Bleed, and Art boxes (all relative to the Media Box). When doing a FusionPro composition, the output page size is based on the size of the original template PDF's Trim Box, not the Crop Box. Generally, you want these two boxes to match. However, as I noted, all the variable frames are also based on the Trim Box, so if you do modify that, you may have to reposition your frames as well.
