I have to say that I have never heard of this problem. As far as I know, FusionPro never modifies the font files on your system; it only ever opens them for reading. So I can't prove that FusionPro is not the cause, but I'd be very surprised.
When this happens, does the modification time on the corrupted font file coincide with a run of FusionPro Server? Can you disable some of your other services and run FusionPro and see if the problem still occurs? Exactly what operating system and FusionPro version are you running? You could try reinstalling FusionPro just in case one of its components has somehow become corrupted. You might be able to set a "watch" on one or more of the font files to get a more precise idea about the circumstances under which it's being modified.
