While I have not done this with Quark, I did have trouble with InDesign and how Transparency gets flattened, but I got this to work by having InDesign create the PDF, and then added all the FusionPro stuff to the PDF by hand. That being said, I would also recommend that you DON'T use Quark's export function, but make PostScript from the Print Dialog box, and then run it through Distiller. Invariably, Quark Exported PDF files are ALWAYS bigger...
