I am looking for some Troubleshooting software that will run under
Mac OS X 10.3.9. I am looking for this because I have 3 iBook G3 500
Late 2001. They all have 256MB of RAM and 15GB Hard Drives. 2 of them
boot up really nice and quick and are ready to go the 3rd takes at
least a minute to a minute an 1/2 longer to boot than the others. It
seems to sit on the screen that is grey with the swirling circle a lot
longer than the other 2 do. This happens regardless of if the laptop
is running on battery or electrical.

Troubleshooting:
[did the basics]

Kris' suggestion of using Verbose Mode (boot holding down cmd-v) is spot on -- it will give you an idea of where the delay be.

Also try booting into Safe Mode (holding down shift key), then rebooting normally, then rebooting again. This automatically clears and rebuilds the kernel cache.

A tool such as OnyX will help you run other cleaning procedures. Exp cleaning the system, application, and font caches - as well as the kernel cache. It will also let you easily run the three Apple-supplied system maintenance tasks.

AppleJack will do a deep cleaning, at a lower level than regular tools. Um, I know that 1.5 requires Tiger or newer. I think 1.4.3 is what you need for Panther.
