It seems to be related to drive activity, although that sounds odd I know.

I was copying (duplicated) some files on my internal drive - a Western Digital Scorpio 120GB - and it was flickering a lot. Once copying had stopped and everything calmed down the flickering stopped. It didnt stop totally but it was hardly noticable - yet while copying it was doing it really badly.
