No, they should be recognized.
You can Safe Boot by holding the Shift key at startup, and then
restart and see if the USB ports are recognized. If they're not,
you could try reinstalling the latest 10.4.11 Combo Update. If that
doesn't work, you've likely got a hardware defect of some sort.
Try doing a full shutdown then restart. It's possible there is a
hardware problem that a shutdown might cure.
