If the Apple System Profiler doesn't see it, the problem most likely lies at the hardware level or at the Firewire driver level. Try trashing the Firewire drivers and reinstalling. If that doesn't do it, it's more likely your Firewire port, the cable, or the drive. You may want to try what I call a "diagnostic clean install"........ clean install OS 9 on the drive, and see what changes. Does the Apple System Profiler see the drive? If not, then it's not a software issue and you can just go back to your original system folder (which will now be named "Previous System Folder"). If the ASP DOES see your drive, then it's a software issue and you can either just set up your new system folder, or restore your original and troubleshoot extensions for either conflicts or corruption.
