No, only the apple-installed apps are changed. basically you run the installer and you've got the same computer with a fresh system.

Some things may not work since you'll have to install any system updates (for example anything that needs 10.2.6 or higher or 10.3.4 or higher to work) but a couple rounds of System Update fixes that right away.
