No. Apps will run from anywhere. The only thing is if you do not have 
an Applications folder on your OS X partition the Applications button 
(the A made put of a pencil, a paintbrush and a ruler) won't work 
(It'll not open the Applications folder).

Mac Apps are 100x more useful and clever than PC apps in that all the 
preferences are stored centrally (in the System folder in 9 and in a 
user specific preferences folder in X) so moving them anywhere 
doesn't make the blindest bit of difference to them as long as the 
preferences are still there. Also they don't tend to throw a wobbly 
if the prefs are deleted, they just create new ones.
