You're right - highly annoying and
it's easy to let the lag build over time.
Suggest you delete selected messages,
then Empty Trash - both from within
the app rather than at finder level.  This
allows you to manage which to preserve.
Note most of the bulk (that must be
re-written to disk each time you quit) is
in your folders (see at Finder) are MB's
while other housekeeping files, even
Bookmarks, are K's.
