Have you checked the startup disk control panel? If you don't have a disk
selected your mac goes on a hunting expedition to find start up devices.
Open the startup disk control panel and select the HD with your system
folder.

This may sound strange, but even with only one disk installed, your mac
still goes hunting for any available drives before starting up.
