Are you running X it must be on the Master Drive 1st partition. Double Check your jumper settings, they must be set master slave don't use cable select.
It's funny. It's just not reliable. Sometimes it works, sometimes it doesn't. If I boot from X on the other drive (as slave) it works just dandy though...
