If you put a "clean" system on the external drive and indexing worked, I suggest an archive and install of OS X on your regular drive.

I created an external Firewire back-up drive with a fresh OS 10.2 Install. No problem at all with indexing.
I went back & ran DiskWarrior as well as Apple's Disk Utility & repaired permissions on the main drive.
No change. Problem still there.

Any idea how to get indexing working?
