Just pick the contents up and dump them in the same folder in your new Mail folder on the other partition. If you want all you accounts data etc. you will also need to copy /Users/<youruser>/Library/Prefernces/com.apple.mail.plist to the same place on the new partition. You will have to put your passwords for each account in again by hand however.

I'd JUST started to customize the old OS X, too, al that crap in iPhoto, etc. I guess I'll find out how much is easy to drag-n-drag onto the new install...
