The CCC suggestion to minimize problems is to let the Disk Utility do the permissions repair to the source before the clone. Only have 'make bootable' checked in CCC prefs. (I think they are checking for bugs. The also suggest zeroing the target drive and checking to see if the drive has the latest firmware update. Doesn't leave much to chance, does it?)
Also, run no other programs during the clone. I think running stuff changes files deep in Unix and when CCC comes to clone them, it hits unexpected changes. I cloned 10.3.3 to a drive of its own from a drive it shared with 9.2. I kept getting disk curruption (file overruns or something), easily fixed by Disk Utility on an install disk, but I couldn't boot in either system until it was fixed. I hope I'll have better luck now. After cloning the system to its own disk, I ran permissions on the new system and reinstalled all the XPostFacto stuff from the XPost menu. Finally, I had a flawless clone. By the way, I tried using PsyncX at the suggestion of a member of the list, but it doesn't let you edit the source, so it wasn't an option for me.
