Similarly, repairing permissions from the normal boot partition is a good idea. The reason to take these steps is simple. If the file system has issues or files to be replaced have permissions set wrong, portions of the update may not be installed properly. It's easy to imagine why this could be bad.
That said, it is far less important to do this when updating 10.3.3 or 10.3.4, as journaling tends to keep the file system in better shape and most installers now automatically optimize and repair permissions as they finish up. My rule of thumb would be to take these extra steps only with machines that have a history of problem behavior or with updates that have a questionable reputation.
