check the master/slave jumpers on both drives. some drives do things differently than others, so be sure to read the drive label (i.e., some have the jumpers different for 1 drive only than they do for master with a second drive etc.), this would be a possibility. otherwise i'd suspect the drive cable or the drive. it's worth switching which one is master and slave and switching them on the drive cable for testing, if it still acts up, and the jumpers are correct, the drive is probably flaky in some way. also, when the second drive isn't on the desktop, see if it shows up in the system profiler. when you reboot, does it ever want to format the second drive?
