are you running os x?  os x always boots at 640X480 and then switches to the resolution
you've set.  nothing to do about it, it's a design decision so that the lowliest of
monitors will work at least through booting etc.  in fact, if you have a fixed 
frequency
monitor that can't do 640X480 and have the sense lines set correctly, the sense lines 
are
ignored and it will still try and boot at 640X480 even with the monitor saying it 
can't do
that and telling the system what it can do!  a serious design flaw in my opinion, but
that's how os X works.
