Does it mention SMTP in the error message?

If so, this isn't a permissions problem on your computer; it's a transient error message from your mail server. By the time 'Repair Permissions' is done, the problem at your server has gone away and you can send mail.

Another possiblity is a corrupted Keychain. Run the Keychain First Aid part of the Keychain Access utility.
