Heya. How do you mean "lost"? Does it stay for a while and then vanish on subsequent boots, or does it vanish immediately after reinstalling OS X? For what it's worth, my bootup times with my beige G3 aren't terrifically fast and it takes usually about 30 seconds just to get a signal to the monitor. (This is with an ATI Xclaim BTW, not built-in video.)
Have you done the usual dances? Shift on reboot? Verified/repaired permissions?
