Evidently just a standard reformat doesn't rid the drive of all of its Windows information and this must have been messing with my system. Writing all zeroes to the drive fixed the issue.
Thanks to everyone's suggestions. It's amazing what can cause machine problems!

Yep, I found out by accident after having problems with the drive in my B&W I took it out and put it back in a PC only to find that the boot manager program I used previously on the PC was still on there even after I had formatted it for the Mac and installed OSX and OS9! Glad to know that it works for you okay now.
