Use a MacOS 9 install CD to boot the computer, then open the System Folder on the cloned drive, take the fFinder or the System file out of the System Folder, close the folder, then drag the file you just removed from the folder back onto its icon.
Simply option-doubleclicking on the System Folder does the same.
Once you do that, the file will be put back into the folder, and you should see the MacOS smiley face reappear on the System Folder.
Not necessarily. If you're booted in OS X, then afaik only the selected Classic System Folder will show that icon. Other OS 9's you may have will not -- even if they're blessed properly.
