WHAT DOES THIS MEAN ? Did you install an OS ? Can you 
start up from it?

and for the moment it's sitting in the second bay and operating 
as an independent hard drive should.

YOU SOUND LIKE A WINDOZ USER - IT makes no difference which 
position or which is A or B on the Mac

THIS HAS ME alarmed - you MUST have them in M/S. Not
both as master or both as slave

POINT BEING you need to retell us your disks and CD/DVDs
