Look in ~/Library/Application Support/Firefox/Profiles/<randomcrap>.default/

You should find in there your bookmarks.html file, as a 
bookmarkbackups/ directory.

If they're AWOL from your live system, just grab those files from your backup.

Could be a HD failure / corruption.  *AS SOON* as you saw something 
was amiss, you should have stopped everything and run a Verify Disk 
pass with Disk Utility.
