It depends on the method used. You can do a block-level clone using  
CCC which would preserve any fragmentation, as it makes an exact block- 
for-block copy of the disk, but in normal operation it does file-level  
cloning which would defragment the drive.

Most defragmenting utilities also perform optimization, however,  
theoretically organizing files so that access times are minimized.
