WebKit Nightly warns about plug-ins by default - just in case the plug-in interfaces get changed. It's a general warning to make you aware of the fact that there could be problems, so you need to keep up with things.

System-wide plug-in are stashed in
  /Library/Internet Plug-Ins/
and
  /Library/InputManagers/

User specific plug-ins are stashed in
  ~/Library/Internet Plug-Ins/
and
  ~/Library/InputManagers/
