WebKit Nightly warns about plug-ins by default - just in case the plug-in interfaces get changed. It's a general warning to make you aware of the fact that there could be problems, so you need to keep up with things.

Is there something wrong about leaving them in? Or which should I trash?

No, nothing wrong per se. Plug-ins and InputManagers that work with Safari 4.0.5 should work just fine with WebKit Nightly.

Just keep in mind that they're there - and if you have problems, remember to disable or remove them as part of your debugging procedure.
