John, I have three Cubes in various states of upgrade status but none of them 
exhibit any erratic behaviour like yours do. 
First thing I do with nearly any of my machines, whether it is a Powerbook , 
Cube or tower Mac is generally 
1) max the Ram - whether with new sticks or old and then run Memtest to give 
the memory modules a good workout. Any bad sticks - replace them.
2) Check the hard drive with a battery of tests - DU,DW etc - any problems, can 
it and replace it , usually because you'd want a higher capacity drive in there 
anyway.
3) Run TTpro or the hardware test from the original install disc if possible. 
It is surprising how many errors crop up by doing this and it can eliminate any 
dodgy parts.
4) Plug in some external drives via FW and USB and transfer data back and forth 
a few times to give the ports a good workout - then check the data for 
integrity.
5) Install usually Tiger with the last 10.4.11 combo update to take it to the 
latest version to eliminate any software glitches.
6) Any hardware upgrades like going up to the nVidia 6200 graphics card or a 
Sonnet CPU - make sure you are running the correct firmware and software 
updates for these items. Obviously with these you also need to have good fans 
installed - not just the stock fans that come with these which sometimes leave 
a lot to be desired in their cooling capacity. I replaced the stock fan on my 
6200 with a really good Iceberq Pro 4 which lowered the videocard temps by at 
least 10ÂșC. I also used a Noctua 80mm RF-R8 base fan as it shifts nearly twice 
as much air as anything else out there.
7) I also like to install the OS and any apps from the original discs not 
cloned from another hard drive which can sometimes in my experience lead to 
problems.
