Dear all,

I'm new here, although I was at a galaxy hack-a-thon before (Belgium this year). I've tried searching the history of the mailing list, but couldn't find something useful quickly, so I hope you can help!

I have a rather specific problem with an application I am trying to incorporate into galaxy. This application does statistical analysis on any number of input files. The structure of the files in a (nested) directory structure determines which ones are conditions, and which ones are replicas etcetera.

I'd like to be able to generate the input files in Galaxy, tell the application which file is what in terms of condition/replica, run the application and retrieve the output files (multiple again!).

My question is, does anybody have experience in solving these kind of problems?

If you have an answer, I'd be much grateful. If not, we'll try to find a solution ourselves. Of course we'll give it to the community if we do.
