Perhaps your browser's cache needs to be emptied?
Further, your tool_conf.xml gets read and added to the integrated_tool_panel.xml file, together with shed_tool_conf.xml (which is automatically created). To adjust the order of your tools, you have to change the integrated_tool_panel.xml (BEWARE, only change the order in this file, do NOT remove tools from it).
