Hi Alex. Sinse I use Hal, I can't answer any of your questions about the highering crew display I'm afraid sinse I'm not sure how Jaws would read the same page.
For upgrades though, firstly when you have selected an upgrade and then click "buy" a message box should appear saying "you buy the item" with an okay button, that is how you know you've bought it. As to locations of upgrades, it depends upon both te faction and the planet I think. For example, the Mx versions of weapons and laser and phaser upgrades are only available from the outer rim alliance. Boarding bays I believe are a specific upgrade to cargo bays to allow boarding, and different from both boarding shuttles (used in combat), and standard cargo bays, I think their a special of the syndicate. Like wise looking at the manual, I believe only the coalition sell passenger cabbins. I'd suggest going to another faction to buy the upgrades if you want them, though being as the coalition seem to get missions involving transporting passengers, where as the other factions don't, it might be more economical to save the space for cargo.
