Hi,
The .desktop file is excluded for a reason. Under Gnome the
preferred way to start Tomboy is by adding it as a panel applet.
However for KDE and other desktops, the only option is to run in
the system tray.
The .desktop is meant only for these other desktops.
Unfortunately, some not-so-old Gnome distros still do not
honour the OnlyShowIn flag, so I just don't install the .desktop
at all.

So... the intentional absence of a .desktop file is a "feature", not a
"bug".
