Ah, I guess you use FileGDB API 1.2. There was a change in ESRI delivery between FileGDB API 1.1 and 1.2. They renamed libgdblinuxrtl.so into libfgdbunixrtl.so. Support for FileGDB API 1.2 will be fixed in next-to-be- released 1.9.1 (see http://trac.osgeo.org/gdal/ticket/4570 ).
