This probably has a simple explanation. I have downloaded the 3.8.2 source code. In the local source code directory I make a build dir and cd into it.
Are you sure you didn't do an initial build in the top directory ? Because there's no port/cpl_config.h in the tarball, so the only way to have one there I can imagine is that there was an initial build from the top directory. Just try to remove port/cpl_config.h and things should work fine
