I haven't had any trouble doing what you describe, but I tend to run in SE mode (no .IMGs or kernels). What are the error's you're getting?

From my understanding, everything is essentially read-only, no? I ask because I'm currently trying this and it's running into more errors than when I used to replicate everything so there was one set of everything for each simulation and it's much much more practical to have one folder than the >500 I would need to make it like I used to.
