Is there a way to (re)move the unwanted directories?
No, there isn't. You could remove them manually from the file system. However you may run into problems when you check out an earlier tag, because you have lost the history while moving files to different directories.
It should be safe to move the RCS files on the CVS file system in the first place and then make a new checkout.
