I found this also - the cure(s) ...
1/ Make sure the complete URL table index can be loaded into memory - this is usually
stopped by having the standard MySQL settings - increase the options for memory and
you will notice a big imporvement.
2/ Run the optimize.sh script after the indexer it alos makes a huge difference.
