Hello,

Is it possible that you are comparing different versions of genomic sequence?

1) The Ensembl browser is displaying Human [GRCh37], what UCSC names as Feb. 
2009 (hg19)

2) The UCSC Mar. 2006 (hg18) browser is the default at our web site

The hg19 browser is still undergoing track development, so it does not contain 
all of the tracks that hg18 does. You are welcome to use our test server to see 
what tracks are currently in process for hg19 (such as UCSC Genes), but please 
keep in mind that data on the test server may change before final release.

Examine the browsers and please let us know if this does not resolve the 
discrepancies.
