Hello Adnan, Unfortunately, there will be no Conversation track developed that uses the Rhesus genome as the reference genomic assembly. There are a few reasons for this, the primary one being that the version in Human is very comprehensive and Rhesus and human are very close phylogenically - for region in the Rhesus genome with genomic sequence, there would be very little expected change.
It has been noted here, during our discuss of your question, that the one area that would be different (and likely of particular interest to you) is the data available in other species for the deletions in Rhesus (vs Human) or for sequence in Rhesus that has been deleted in Human. We do not have a solution for this except to suggest that you use the pair-wise chain and net data available. This data could be used as-is or to generate your own mini-conservation track, if you modeled the methods after those used in the Human track (all is documented in the Human browser, under the Conservations track description page, Methods section with more detail here: http://genomewiki.ucsc.edu/index.php/Conservation_Track). This would be non-trivial to do, but possible if you have computational and programming resources available.
