Perhaps some of the settings are not complete? Specifically, those 
mentioned in this section of the Mirror set up instructions:

http://genomewiki.ucsc.edu/index.php/Browser_Installation#Configure_Apache_server

Especially important is the "XBitHack"

If you continue to have problems, please confirm this setup is complete 
and share some details about your system and we can follow up,
