Hello Aarathi, You are correct, the 100k lines is an upper limit for the Table browser. Sometimes this can be worked around, but if you want the entire table, go directly to the Downloads server instead.
The idea is to ftp or rsync the files from the Downloads server here: http://hgdownload.cse.ucsc.edu/downloads.html Every mySQL table has a corresponding text file with the same name plus a ".txt.gz" added. Files named with ".sql" are the schema (same as the "describe schema" contents in the Table browser. The database files are under the Species -> Assembly -> Annotation Database directory. For example, Human hg19 would be here: http://hgdownload.cse.ucsc.edu/goldenPath/hg19/database/ Once an ftp connection is established (FAQ below), cd into the goldenPath/<db>/database directory and download.
