Dear support team, I downloaded pairwise alignment between zebrafish and other fish from goldenPath/danRer6/(*.net.axt.gz), and I found that all the alignment were mapped on the zebrafish contigs not chromosome. Since we already have the chromosome assembly, why not mapped the other genomes to the zebrafish chromosome and how can I get the alignment to the zebrafish chromosome?
