If you made them executable, sometimes "." is not on the path, for security reasons.
If that is the case, you just execute the program like this: chmod +x wigToBigWig chmod +x fetchChromSizes ./wigToBigWig ./fetchChromSizes If you got the utilities from http://hgdownload.cse.ucsc.edu/admin/exe/macOSX.i386/ they might work for you.
