Hello Jay,

Some things you can try are:

1.  BLAT the mRNA from NCBI, and note all the hits.
2.  Turn on the repeatMasker track in this region.
3.  Turn on the SIB Alt Splicing track.

I hope this helps to elucidate the concerns you have with the data.
