Hello,

First of all, we would like to confirm that you have licensed the use of 
BLAT as explained here: http://genome.ucsc.edu/FAQ/FAQblat.html#blat3

To address you question, BLAT is a software product that works using 
genomic data as contained in files. For you case, this would be genomic 
sequence data corresponding to a database as seen in the Browser. For 
the lastest human (hg18) the genomic is available in our downloads area. 
There are a few formats available, including fasta and 2bit.
