Hello, First of all, we would like to confirm that you have licensed the use of BLAT as explained here: http://genome.ucsc.edu/FAQ/FAQblat.html#blat3
To address you question, BLAT is a software product that works using genomic data as contained in files. For you case, this would be genomic sequence data corresponding to a database as seen in the Browser. For the lastest human (hg18) the genomic is available in our downloads area. There are a few formats available, including fasta and 2bit. Some links to help get you started: http://hgdownload.cse.ucsc.edu/goldenPath/hg18/bigZips/ http://genome.ucsc.edu/FAQ/FAQdownloads#download1 http://genome.ucsc.edu/FAQ/FAQblat#blat5 http://genome.ucsc.edu/FAQ/FAQformat Thank you and please contact Jim Kent regarding the BLAT license as specified in the first link.
