Hello Craig,

You can add in the SNP base variation into the "name" field of the BED 
file. It will not remove the directional arrows, but it will label the 
data point.

If your SNP base variation is contained in a longer sequence string, an 
alternative is to upload the sequences, run BLAT, and output as a custom 
track. http://genome.ucsc.edu/cgi-bin/hgBlat
