Maleeha,

Have you seen the details page for the SNP track?   Click on the blue-or-grey 
box on the left-hand side of the display to get to it, or click here:
http://genome.ucsc.edu/cgi-bin/hgTrackUi?g=snp129

You can see that by default, the blue colored SNPs are "untranslated", and the 
red colored snips indicate "Splice site".  These colors may be changed by the 
user.
